I don't think Ben knew what the runway was being built for at the time. He may have put two and two together later, say when Flight 316 crashed on it. But before I don't think he knew. He never met or spoke to Jacob in person. He received communications from Richard. Richard may have known. But other than that, it seemed Ben followed Jacob's orders via Richard's communications with no questions asked. He probably started manipulating as we have seen him do over the years due to lack of attention from Jacob. Why should he have to answer to someone who won't confront and speak to him? I can kind of follow Ben's frustrations there.
