The Fishing Boat was first seen by Michael, Walt, Sawyer, and Jin, while traveling on the raft. There were four people on board, and they blew up the raft, and kidnapped Walt. Later, after Michael completes his deal with the Others, he and Walt get off the Island by taking the boat. Ben said they will be rescued if he follows the bearing of 325. 
The Others also have a Trawler, which has only been seen once. It is used to transport the Others from the Hydra Island to the main Island.
The Others control the Elizabeth which originally belonged to the survivors. They also had control of the Galaga, originally being owned by the Dharma Initiative, but has since then been destroyed.
