The bomb and the four-toed statue
I am not sure about the exact location of the statue nor the hatch... but maybe the bomb created some sort of soil movement (earthquake or something) that made the fout-toed statue to be ruined

Nirvana
My theory about the island , is that the Hanso Foundation was trying to find a scientific way to reach Nirvana on the island . There are a lot of Buddhist things that show up during the show. The Dharma Initiative is one of the biggest clue
